Short Protocol (Steps 1-3)
1. Email oligo list and specifications to Arrayit.
2. Receive custom oligos synthesized by Arrayit.
3. Perform microarray printing, PCR amplification, gene expression or genotyping as needed.
Complete Protocol (steps 1-3)
1. Email oligo list and specifications to Arrayit. After receiving a quotation from Arrayit and providing a pre-payment, send the list of oligos to Arrayit by electronic mail (arrayit@arrayit.com). Make sure to specify all necessary parameters including oligo sequence, modifications if any and synthesis scale. Lead times are typically 5-7 business days from receipt of sequences.
2. Receive custom oligos synthesized by Arrayit. Arrayit custom oligos ship frozen on dry ice in 384-well microplates at 100 pmole/µl concentration in water. This allows customers to prepare printing plates by adding an equal volume of 2X micro spotting solution plus (Cat. MSP) for a final oligo concentration of 50 pmole/µl. C6-amino modified oligos are then printed on SuperAldehyde 2, SuperAldehyde 3, SuperEpoxy 2 or SuperEpoxy 3 microarray slides for covalent attachment and use in gene expression or genotyping applications. Oligos synthesized for polymerase chain reaction (PCR), fluorescent hybridization or other applications should be diluted to the appropriate concentration by the customer. PCR reactions typically use 0.1-0.5 pmole/µl (0.1-0.5 µM) primer concentrations and VIP genotyping typically uses fluorescent probes at a final concentration of 0.1-2 pmole/µl (0.1-2 µM).
3. Perform microarray printing, PCR amplification, gene expression or genotyping as needed. Custom oligos designed for gene expression applications can be printed into microarrays and used according to the appropriate protocols. Arrayit custom oligos can also be used for PCR amplification in preparation for VIP genotyping applications in which amplicons are printed into microarrays and hybridized with fluorescent oligos to genotype specific alleles in a massively parallel format. Arrayit oligos can also be used for traditional microarray genotyping applications in which oligos are printed into microarray and hybridized with fluorescent DNA mixtures to obtain genotyping information.
Troubleshooting Tips
Low signal strength in gene expression assays
- Check mRNA integrity to make sure that mRNA is intact and undegraded
- Make sure mRNA to cDNA labeling is optimized
- Use SeeIt Universal Probe (Cat. SEP) to test printed microarray quality
- Hybridization and/or wash conditions too stringent
Reduced specificity in genotyping assays
- Make sure printed PCR amplicons are denatured prior to hybridization
- Make sure that mismatches occur at the center position in the 15-mer probes
- Increase hybridization temperature and/or wash stringency for increased specificity
